N54 Misfire Issue

Hello,
I'm sure thousands of posts have been made about this issue before, I just want to see if there are any other issues that I could be facing. About 2-3 weeks ago, I started getting misfires and did a DME scan on my car, which showed that cylinders 4 and 6 were misfiring. If I left the car off for longer than 8 hours, my car would misfire on startup until I let it run for a bit, then restart the car and it ran fine. I concluded that it was probably just leaky injectors. Now, I went to start my car again and did another DME scan and it showed that now cylinders 2,4,5,6 are misfiring. Am I just unlucky and all my injectors are going out at once or could it be another issue causing this like maybe HPFP or what my options could be for a solution? This kind of all happened now out of nowhere so I want to see what my possibilities could be before I drop 2k+ to change my injectors just for it to be another mechanical issue.
Some things to note:
- Spark plugs changed a little over a month ago and the misfire happened more recently so I don't think this is an issue
- Ignition coils are about a year old
- I currently have index 12's, I'm unsure how old they are but they do have at least 60k miles on them.
- I do have some bolt-ons including Walbro LPFP (running pump gas) and Wedge tune, Ken already suggested that 29E1 could be a vacuum leak and 2AAE could be fixed coded out.

DME Active Codes
29CC - Combustion misfires, several cylinders.
29CE - Combustion misfires, cylinder 2.
29D0 - Combustion misfires, cylinder 4.
29D1 - Combustion misfires, cylinder 5.
29D2 - Combustion misfires, cylinder 6.
29E1 - Mixture control 2.
2AAE - Fuel pump.

DME Shadow (inactive) codes
2AAF - Fuel pump, plausibility.

Any input is appreciated, thanks
