How can the parts cost $32k if the entire car's MSRP is $36k?

You already know how. It's much more expensive to have the dealer do anything because you're paying dealer prices and labor.

That’s because that’s the market adjusted value.

How can this engine be more expensive than a F90 M5 engine?

That engine isn't exactly anything special. It's open deck aluminum block without forged internals. I expect the cost may have something to do with the fact they are hand built on a dedicated GR factory assembly line and not mass produced.

That's more than the cost of a new engine for an E92 M3

Unfair comparison, S65 is sold at a much higher volume (ie. scale) than the G16E, and S65 is not hand built,

Labour cost >>> parts cost

One of the most powerful 3-cylinder engines in production, 185.4 horsepower per liter... sure it sounds run of the mill.

Toyota is committed to these GR cars and an enduring legacy. Good on them for creating, selling, and now supporting them (even when it is almost assuredly the owner's mistake)!

Wish Subaru would have stepped up like this when my STi broke a ringland and needed a short block. Good for Toyota.

The engine configuration is certainly not run of the mill but the design and materials of construction certainly are. I'm sure the engine is perfectly reliable at stock power levels but this is in that Subaru EJ territory of a high strung economy engine where you roll the dice once you start upping the power levels. To be fair it seems it's a little more robust than a Subaru engine as per below.
