N55 Engine Install Dilemma

Hi,

I'm planning to install my N55 engine I rebuilt back into the car. I pulled out the engine and left the manual transmission in the car. Do I have to pull the trans out and mate it together or can drop the engine in and align the input shaft to the clutch and flywheel while the manual trans is still in the car?
