If I just want to upgrade the subs under my seat to earthquakes and add an amp to the system are there any apps with accessories I can get that would plug right in?

wrong subforum. should be in AV/Bluetooth forum under the technical section. there is loads of information in there to help you, not to mention what comes up from a few simple searches with the right keywords.

for a modification as described where you are only replacing underseats, and only amping those new underseats, Technic sells (or used to sell) a harness that is plug and play for only adding an aftermarket amp to power those. I think his was more specific to a trunk sub, but I am guessing if he still does these services, he can hook you up with a plug and play harness for your application.

as far as amp, any/many amps work. the JL XD or HD series are compact and are great for use in the oem amp location. the JL XD600/6 has long been considered a direct replacement for e90s with hifi.

that is another thing you need to research. what sound system do you have: base, hifi, or top hifi.
