Does Cobb access port remove all signs of tuning?

Does Cobb remove all codes/remnants of tune when you flash back to stock?

in some cases if will leave shadow codes

well it did with my car

This has been beaten to death. Your dealer will not have the capabilities to see whether or not the car has been tuned if uninstalled properly. However, if BMW NA has to get involved they would be able to look at your DME to see evidence of a tune. This scenario is unlikely unless something catastrophic were to happen such as your engine blowing up.
