Hearing and feeling something weird when shifting!help!

I have a 2009 335i LCI sedan with almost 50k miles. Just bought it 3 weeks ago and started noticing after a week of driving it around the first and second gear wouldn't go in smooth and also makes a noise when putting the gears in. No grinding or clunking. Sometimes I'll put 1st gear and it won't go in smooth ill take it out and put it back in and it's fine. Its really frustrating and all BMW did was change my clutch cause there was bent teeth in the pressure plate. All it did was make the ride smoother but in changing gears it still a little rough. Can anyone help me? Could it be bushings or synchros inside the shifter? The tech at BMW drove it and said maybe it was the link to the tranny? Anyone else have the same problem or know what it is? Thanks guys!
