so I just ordered a cobb does this mean I have to keep the ap unit in the car? Or can I do all the install and take the AP unit and keep it in a drawer in my house?

It would be safer to keep it in your house. There have been stories of people having their cars broken into and AP's stolen while it was still married to their cars. You only need the AP to switch maps, data log etc. .

Yeah you can, but there are plenty of unique maps on Cobb's site to support any combination of typical mods.

I'm running the JB4 G5 ISO and the BMS flash which is done thru the COBB. Honestly, I would keep it in your car just incase you get a code or you want to switch maps. I only use the COBB to accommodate fuel ceilings, CPS, ect.. which Terry Burger with Burger Motorsports makes the specific map to download thru the COBB and I run the JB4 G5 ISO in integration with the COBB. I havent tried to pull the JB4 out and try COBB only just because its running absolutely incredible, especially after I got it ProTuned from COBB. The COBB can serve MULTIPLE purposes... Not to just upload your stage 1 tune and let it sit and collect dust when you could be learning how our N54's are suppose to run and learn a thing or two about Air Fuel Ratio. timing, ect..Its kinda cool. honestly its a blast for me to do some data logs and use it to see if my car is health or if its catching a cold haha when I'm not working or I dont have anything to do I just play with the JB4 and the COBB and sometimes make minor adjustments if need be.. So basically you can say is I use the AP as a toy or a hobby
