there is a fuse holder between the main battery and the cap, but since the capacitor act as a battery also... do i need another fuse between the amp and cap?

you should be good w/o one, simply because the amp also has a fuse/circuit breaker on it!

You should put your cap as electrically close to the amp as possible (keep that cap -> amp lead short!) so no. The cap doesn't generally hold enough energy to start a fire, which is really why you have the fuse -- the battery does.
