After a lot of searching I found the .a2l definition file for the MSV70 DME (325i/330i).

Would it be possible to flash a 330i file to my 06 325i once I install my 3 stage manifold or am I just dreaming?

it can be done, yes. depending on your software version, it could be really easy or moderately challenging. my wife's 325xi has the exact same map locations and offsets as my 330i so it's literally copy and paste.

That is similar to with audi ECU's. So many different variation. Is there any way to check? Perhaps a part number that I could cross reference.

I am debating between this and the AA tune.

I'm more inclined to say AA, but the selfish part of me wants you to grab an OFT. If you have the ability to self tune, it would be an awesome tune. However the support jut isn't here, so you, hass and anyone else would have to create it, opening the door to more custom tunes.

Active claims they have eeked out about as much as they can, and even custom tuning won't yield much on top of their tunes.

Do you know if this 130i file is from a MT or AT 130i? Where did it come from?

I'd like to compare it to my 328xi MT, as I plan to install this 3-stage intake manifold that's currently in my basement...

Not sure what transmission, since the last seven digits of the vin are obscured in the bin. All I know is that it is from a 2011 E87 130i.

I believe the flash only works with a BT cable.

What's an ICOM? Is that done over obd or is it like BDM?

It's a programming/diagnostic tool that connects to the obd port. Though an ICOM clone is at cheapest $300.

It connects to the fiber optic MOST bus over a 1 or 2gbps high speed connection, as opposed to a much slower connection over the obd2 connector.
