Question 6MT Engine Knock

My car has been doing this weird thing at idle where it almost sounds like a knock is coming from the transmission. I cant really describe it but I included the video. Its that like thud and clanking noise. It hits harder sometimes then others and is almost random. I have two cylinders misfiring so I think that could be the problem. The crazy part is it happens a lot worse with the clutch out vs clutch in, in neutral.

And could a bad fly wheel also be causing misfires at idle?

Haven't heard of dual mass flywheel misfires st idle but I have heard of misfires in high rpm with modded cars . Remove your oil filter cap and check for metal shavings befor you consider you have rod knock
