are the trans the same and can the MT ix trans be used in a swap into a 335i? Sorry if this seems like a stupid question?

You're welcome. The casing, output shaft, cross member, etc are all different, due to there being a transfer case bolted onto the end of the XI tranny. The rear drive shaft runs thru it.
