I've googled the issue but no luck.
My car is a 2005 E90 with Comfort Access as listed on vindecoder based on VIN number. Also, the car has those small lines on the door handles ( an indicator that it has Comfort Access ).
The seller gave me two keys:

key 1: buttons works, engine starts with the key inside my pocket

key 2: i've installed a new battery ( it didn't had one ); the metallic key can open the door; the buttons are useless, the engine doesn't start even if i put the key inside the slot

So, basically i have two issues:
The first and most important is to be able to reinit/repair the 2nd key.
A separate and less interesting issue will be to repair the ComfortAccess, but that's less important.

I'm asking here before paying a ton of money to my local dealer.

Had the battery changed in my car and have replaced the battery in both my Fob's without having to do anything special, they still work and I have CA.
Maybe the programming in your CAS got scrambled.

If any of the keys were replaced and not coded for CA that might be the
problem.
Have you tried putting the key that doesn't work in the slot as it should work
even with a flat battery because it reads the transducer inside.

I would raise a stink with whoever you bought it from.

second key should start open doors using buttons
after that you need diagnostic software or dealer to enable CA function for second key
