Codes and misfire after valve cleaning - N54 335xi

Hello,
I have a new 335xi, which I am beginning maintenance on.
When I got the car, it was a little stumbly/misfiring but had no codes. I did coils & plugs to no avail. I took the intake off, and sure enough, the valves were caked with crud. I used That50sKids tutorial as a guide, and got them all cleaned using nylon brushes and some elbow grease. I went to start the car, and it misfires horribly. Took it on the highway for nearly 60 miles, and the misfire is mostly gone, but it still happens under 1/2 throttle. Feels like a rumble strip.
I now have a set of recurring codes:
p0300
p0301
p0305

Any guesses as to what has caused this? The car is hardly drivable now.

Once the engine cools in an hour or two I will pull the plugs but I would be surprised if they got that dirty

My first guesses were that I forgot a connector, but I can't find any that aren't connected. Are there any sensors etc. that would cause this if disconnected?
