JB3 and Hidden Codes
I just thought I'd explain my experience after going to the dealer.
I took my car in for the 45k mile service. My buddy is the tech that does all of the work on my car and I would like to keep his name anonymous for obvious reasons. Before I brought my car in for service, I was talking with my friend about having my fuel pump and injectors replaced before my warranty was up, and he said that it shouldn't be a problem. The reason why he said this was because most cars (especially those that are running a tune) always have a hidden code regarding something like "low fuel pressure" or "not meeting fuel target" or something like that. I want to clarify this for the paranoid warranty worriers...if you do have this code, this is not proof of a tune because stock cars also have this. It's just that it's more likely to happen if you are running a tune. So here I am waiting for the phone call and expecting my friend to say that the work has been completed and that everything was replaced but it didn't really happen like that. I got the call, but my buddy was stumped. He knows I've been racing at the track and I've even been using the Melter map with the JB3. He told me that my car had absolutely no codes whatsoever! NOTHING. He was telling me to keep doing what I've been doing since whatever I'm doing is working perfectly! So the bad news was that he couldn't perform any work since my car was running perfect, but I guess that the good news is that my car is running perfect. It made me feal really comfortable about how good this car is running after 45k miles (43k miles with a tune).

Good news, I need to get about 4 warranty items fixed before I will add a tune, the most important being a rough idle when cold, probably injector and plug, and a possible transmission issue that been there since I got the car.
Once those get resolved, JB+ is going in
