Not sure on the e90, but it's usually under the bonnet right by the bulkhead under a black plastic cover.
On the e46 M3 it was on the nearside, seem to recall it being on the offside on the e60 M5 under the microfilter assembly. There's usually a rats nest of wiring in/around it, so be careful if you're poking around.

If its like the E91, then it is in a sealed off-white watertight box, under the scuttle plate on the nearside of the engine bay (right up by the windscreen)

Map the car via OBD. Don't take the ECU out.
Why else would you want to go anywhere near it?

ECU container is indeed as above.
Yours if a UK car will be on the opposite side (near glovebox) but this vid shows it all. http://burgertuning.com/support.html The JB3 install requires ECU removal so check the PDF and video mate. Its simple and takes around 25min if you never did it before. Steve
