Will this change the tone of my exhaust? Cuz I'm planning to get the whole PE system with the pipings and stuff not just the exhaust muffler. Chime in on this im sorry if this is a noob question

Yes, assuming you delete the resonator via a custom delete or the BMW PE midpipe. You don't have to run the BMW midpipe portion of the PE. I was using just the PE muffler and used a Magnaflow #10748 y-pipe to delete the resonator. Identical tone judging by YouTube videos.

But see the thing is I don't wanna void my warranty and keep things oem that's why I'm deciding to go with the oem performance parts. What if I don't use the magnaflows will it just be quiet like my stock

Volume should be the same as long as the resonator is deleted. Hell, keep it and have it welded back in if your car is a lease or you're that worried about the warranty! I highly doubt a modified exhaust on the N52 will void you warranty as long as everything up to the secondary cats is the same.
