Bimmergeeks standard tools using winkfp and a k+dcan cable. Just google 'e90 winfkp modules update' and there are plenty of threads/tutorials on doing it. People say you should use a icom cable battery tender with ista and all that but I just did it with a k+dcan cable and winfkp with no battery tender. I only did one module at a time then used ncsexpert which is in the standard tools to default everything. Don't just jump into it, do a bit of reading. It's not difficult just do some homework first before you decide that your comfortable doing it. Fair warning you will eff up your car if you just hop into it and do something wrong. Keep in mind you want to do the dme/dde, ekp and egs prefferebly 1 after another before really driving it. But you can get away just doing the dme/dde without doing the ekp and egs.
