Adding sub to trunk, should I remove fake cold weather partition cover
I do not have the cold weather package or pass through so there is a plastic panel that covers the spot. Shroud I remove this before putting the sub in?

I would. It will help get the sound and thump out of the trunk.
I did that in my E46 when I put in subs (and that partition was metal!). Fortunately, my current E93 did have the ski pass, which I removed the lining from and made a custom sub box to slide into the ski pass. http://www.e90post.com/forums/showthread.php?t=1071029
