if i take it there and there is a problem rooting from the cold air intake or muffler delete then it voids the warranty.

Dealer has to prove that your mods did the damage. I would say put the stock airbox back and just keep the muffler delete, it in no way can break the engine.
So I'd say take it to the dealer, and if they don't wanna warrant you, find another one |

its ok... light went off today after i got a carwash (strange isn't it?)
