Motor/Transmission mount replacement procedure

I just replaced the motor and tranny mounts in my car with poly Turner motor mounts and UUC poly trans mounts. The procedure I used was to remove and replace the motor mounts first, one at a time, in the hopes of maintaining the alignment of the engine, and I made sure that the transmission brace stayed in its original position. I did this in the hopes of keeping the drivetrain in the same alignment as it was from the factory. However, since the mounts are all aftermarket, I admit there is probably a good chance that things actually shifted. Hence, I am curious if there is a procedure to use when changing the motor/trans mounts to ensure that things are aligned properly as well as not pre-stressed.
