Phantom Missfires,2,000 miles on plugs.

I just took my car in and got new turbos about 1,000 miles ago and my plugs are new 2,000 miles ago. I still get miss fire cylinder 5 and 6 when over 6000rpm or at the shift with limp mode. Today I returned the car to stock ( removed Procede and DCI)and I have no prob so far even WOT from 3rd th 4th. When I removed my cone filter closest to the nose of the car I noticed the pipe the is made of plastic that runs to the turbo was loose and the two bolts that hold it on were hanging by just a thread literally. Could this cause miss-fires?Any other Ideas?
I run procede v4 2-23 maps stage 2. At the time of the first miss-fire I was running 50%UT and 0 Ignition Correction.

Could be coil related or injector. Swap the coils around and see what happend to isolate the issue.

Coils, pretty sure..no misfires on stock tune as you're not pushing it as hard

I get cylinder 5 and 6 miss-fires. Does it matter what two coils I switch?

I'd wait for new maps for the v4.
In the meantime I try stage 1 to see if that will help.

Yea I was thinking of tying that. I wish I had known the valet mode is pretty much stock I would not have had to take the procede off. I can remove it in about 30 min now and put it back on in like 40

Just an Update: I reinstalled the procede and have run as high as 80% UT at 100 IC on stage 2 with no limp. The intake pipe is fixed and I have not put the DCI back on yet but for now it runs great even with the 2AAF fuel pump code I got.
