Need advice...

So I wrote earlier I have a HPFP fail and set a 1st time BMW service appt next week 14 k on car. No loss of power just some long cranks and engine half filled code popped up. SO I take my Pinout JB3 this morning and went to start it and service engine light and half filled engine light WTF. Definite loss off power. Now I go to the shop and my guy clears codes but says his scan cant read my computer. He diconnects and reconnects the battery to see if that does anything and nothing. He says he doesnt think its the JB3 issue because that has more to do with the sensors. He said its strange and if the dealer has the same problem at my appt it would be better cuz they can staighten out any problems with the car. I talked to terry and he is helping me out to see if I un installed the JB3 wrong. So lets say I cant figure it out and leave my car as is. Will the dealer know I was messing around with the ECU or engine at the appt? I feel like I should put the JB3 back in and see if that fixes the power loss and keep it on map 0. My point is I feel if I drive my car in all messed up with codes and half power they are going to know I was messing around with the engine . On the other hand It could be a long shot that the 90 degree humidity made the HPFP overnight worse and thats were all the power loss came from which I doubt.
