None of the SA's are "mod friendly", I would some are more tolerant. If you are going in for scheduled maintenance then any SA will do, I just prefer Dan Perry because he's friendly. Would he let his techs fix my car for free if it was a mod related damage(tune, whatever.)? No.
They won't hassle you because of the exhaust, I've seen way worse.

I went in with my catless turbo back along with DCI all the time. Never had a problem.

unless you go in with cat or exhaust related issue, for schedule maintenance shouldn't be an issue. if you have chip, remove accordingly prior to the visit as there might be a need to flash your ecu in order to perform the update or something... but overall, whether i had warranty or not, i never had an issue with neither dealers. i never took any of my stuff out but i do not recommend to do so obviously...
i use to go to either dan or dylan but i guess dylan is no-longer with bmw seattle
