Depends on "which" mods you have, and what problem you are taking your car in for. If you are taking it in for something that you know one of your Mods may have caused, do not go in with the Mod on... Basically it's always better to go without Mods to be honest.

I'd replace anything they could see from under the hood.

If your mods are the reason your car is malfunctioning, it'd void warranty inn a quicknness. The best bet is to turn the car back to stock and go to the dealership. That way, they can't give you a hard time. Motor mods are the things that void warranty the most. Id avoid at all cost bringing my car in modded unless its just very very minor bolt ons (suspensions, wheels, exhaust post cat. Etc.)

It really is. You can read up all you want about how to please a woman, you can look at all the diagrams in the world, but just like the clitoris, you won't know what the hell an apex is before you actually find it.

Well if your throwout bearing is going out they can argue that any thing under your hood that's not stock and whatever bolt on parts you have installed to increase power that it can be the cause of anything in your transmission to prematurely to go out. Not mention a check engine light being on would be reason for them to hook it up to one of their machines and see what's causing it in which case your screwed that way too. Best bet is to definitely put everything back to stock. But cosmetic stuff should be fine like wheels and suspension work and even bolt on exhaust like previuosly stated. Hope this helps.
