E90 335i Transmission Issues?

Hi everyone,
I have an '07 335i which I recently got back from BMW for warranty turbo replacement. I have Jb4, ER Chargepipe, Forge Diverter Valves, DCI Intake, VRSF 7" FMIC, and Burger Downpipes. I also was running the Alpina transmission flash, which I removed before bringing it to the dealer. Before I brought it in for turbocharger replacement, there was a squeak when shifting from 3rd to 4th gear (confirmed when shifting in manual mode). Also one day under WOT in 5th, I got a slip. I brought it in and the service advisor informed me that my wastegates were shot along with a transmission leak. I am wondering if the leak has anything to do with the 3rd gear shift squeak? There is also some knocking in 5th gear under acceleration where it almost feels like power is cut... Any suggestions please? Also, the car is going to an indy BMW shop for transmission fluid flush, oil filter housing gasket leak, and motor mounts.
